Nevermind I needed to sink it.
Yeah after you kill them and leave it'll sink. You can usually tell if there's boxes on it before you board it.
Sometimes one of the soldiers gets stuck under the ship and doesn't die, you have to find them and shoot them with a ghost arrow to kill them and then the ship will be lootable.
You should cleave the ship in 2 (ram) to get the most resources.
It was probably for one of the merc bounties. That threw me a couple of times as there were no lootable chests on it.
Sinking the ship by cleaving it is probably best if you can't loot. Sometimes a character glitches under the water & it won't die.
You can cleave the ship, then dive in the water and loot chests. This works very well in shallow water.
