if you're all out of ammo, maybe just restart all of xen
they give you gobs of ammo before you teleport to xen and gonarch's lair itself gives you a lot so just be a little more sparing and you should finish gonarch with lots of ammo left
also i usually find shotgun and crossbow most effective against gonarch, just make sure you're hitting the sack from close up so you don't waste ammo
in the last stage, gonarch has a total of 600 HP on easy, 900 HP on medium, and 1200 HP on hard. hivehand will work if nothing else does, just make sure to use the secondary so that the hornets hit the right place. based on the hornet damage values it should take 150 hornets to kill gonarch's last stage on easy, 180 on normal, and 150 on hard.
also, if you have a save at the beginning of gonarch's lair, start it again and do NOT shoot gonarch while it's in a scripted walk sequence (not paying attention to you/running away) since you won't do any damage to it.

press ~ to open the console and type in "sv_cheats 1" with out the quotes and then do "impulse 101" to refill all your ammo.
Did you manage to get past this bit? I’m in exactly the same situation, on the PS2 version as well. I unload all my ammo for all my weapon into his nutsack and he’s still alive.
Yes, if you have a lot of bombs ( grenades, minetraps etc.) and detonate them all in front of the purple plants, the hole where Gonarch is supposed to go will open, and you can get trough that

Please put up a video or screenshot. Is she stuck? Not moving? Did you pick up the cylindrical ammo things?
Shotgun, and don’t shoot it while it’s running through tunnels.
