What animal species? In general, if a certain sex outnumbers or is same-sex aggressive, just use contraceptives on the former. For ex, for my peafowls I only use contraceptives on the males, since there's only 1 per habitat.
Don't put males and females in the same habitat permanently. Have two bachelor groups and a third breeding habitat. Remove the males from the breeding habitat once he's done the deed.
Slowing down animal aging in the settings helps. The babies stay babies for longer, and mothers don't breed again until the babies have matured.

depending on the animal you could probably just do bachelor groups! or, have one male and one female breeding pair and the rest can all be on BC.
