The top non-touristy thing I do with visitors is to leave the city. Just for a day or even an afternoon. Kutná Hora, Tabor, Liberec, Kolín, Plzeň, Slaný are all within an hour(ish) of Prague.
If leaving town isn't an option then the zoo, or there are any number of [marked hiking trails](https://kct.cz/english), maps of which are available free in the excellent mapy.cz app. [The aircraft museum](https://www.vhu.cz/en/the-aviation-museum-kbely/) is cool and completely free (even has the terrifying small Soyuz 28 re-entry capsule).
Dude I'm a huge sucker for planes, I never knew that you guys had an aircraft museum, I think my stay in may will be ten times cooler than I've expected 😅😅😅
They have a couple of cool rarities. A Dehavilland Vampire, a Gloucester Meteor, an F4 Phantom in Vietnamese livery and a Messerschmitt 109 was part built during WW2, then finished by the Czechs... and then sold to Israel to join their first airforce. Also loads Soviet era midrange bombers, fighters and choppers. The refreshment stand has beer on tap.
And it’s free entry as well as at the other military museums such as the renovated Army museum in Žižkov neighborhood. There’s a huge war technical museum a bit of a train ride away in Lešany. Probably will open the 2024 season at the end of May.
Prague is full of cozy tea houses, I would recommend visiting them. Some nice ones I visited while I lived there are Dharmasala, the Golden Rooster, and One Poem.

The Prague zoo is awesome, give it a try! Me and my mates also like to visit some great specialty coffee places or craft beer pubs when I come for a visit, not sure if that’s your thing but Prague has plenty of those.

If you are in the city center and you like dirty little autentic coffees for local go to Standard Coffee at Karoliny Svetle.
If you go to Petrin hill there is this wall that has no purpose. Or the greatest purpose of them all - it was built just to give the common something to do and something to get payed for and thus avoid hunger. It is a long wall going from the top of the hill all the way down. If you walk around you can find spots where you can climb on top of the wall somewhere in the mid of the hill. Have a lovely picknick on the wall and enjoy the view of the whole Prague preferably during the sunset. Be sure to remember where to climb down and do it before the dark. Obviously be careful but we did it when we were around 13-14 y old.
If you like design things there is a wonderful design store underneath that hill. I think the address is Újezd 1 or it should be something like that since its by the entrance to the hill. It is a wonderful place.
In close vicinity there is Angelato ice cream shop. Also must try. Best iceream ever. Get the Jasmine Rice icecream. Pure heaven.
Náplavka is quite lively during the evening on a warm day. Check it out for evening chills.
You can go to Česká pošta and stay in a queue for a while, try to send some parsel and have a small chitchat with a clerk... Definitely non-touristy thing, you'll feel almost like a local

Me and my GF went to the zoo and it’s absolutely incredible, they really have everything even a god damn polar bear and it’s not too expensive from the centre and a nice little bar restaurant right outside of it to chill after and unwind
Be prepared though it’s huge so wear comfortable shoes and be prepared to be walking for an entire day

For morning scenary walk it is better to start at Žižkov at Ohrada and walk to Vítkov (if you start late enough, you can get a coffee in their local café and go upstairs to sightseeing point. It is not so crowded as Petřínská tower.
Vítkov was HQ of B.P.R.D. in first Hellboy movie.

If you’re a fan of movies, Prague has a ton of small cinemas that often play box office hits. Edison Film Hub is a nice modern one in old town.
