I just checked (had to scroll down a bit), seems it's zee-bra in America, and zeh-bra in the UK, so I guess we are both right, but it's weird I've watched many American shows on TV and still never heard it be pronounced that way XD

The alphabet literally existed before the song, I don't know what to tell you, dude. The song itself takes the tune from "twinkle twinkle little star" which took its tune from "Ah, vous dirai-je, Maman". To change the pronunciation of a letter of the english alphabet just so it rhymes with the other letters in a song PARODY made of a bunch of ALREADY EXISTING letters is pretty damn stupid, if you ask me.
