SF has Shizen and Berkeley has Tane (Shizen's sister restaurant), both are fantastic. Each city also has a place called Cha-Ya which is a little more down to earth but still very good.

For Shizen you usually need a reservation, Tane is a lot easier to walk in without a reservation.
