I can think of two solutions but not sure how well they translate to bedrock or your specific build. 1. Only release the minecart when it has just enough items for a single pass. It may be that your minecart is traveling too often and only has enough items for those couple hoppers. You should be able to use a fence gate or sticky piston glass block to stop the cart from rolling them. A comparator signal from a detector rail would probably be most accurate. 2. Lock a set of hoppers below and set a redstone clock to unlock them based on furnace timings (I believe it's 10 seconds/item) or a comparator on the last hopper.

I don’t know the answer but I do know it’s because of the items flowing in 1 at a time. Had this issue with a kelp farm, tested in a super flat, I would put a stack into the first chest that was divided by two hoppers and it would split evenly. As soon as I would run the farm only one side would get kelp.

try putting detector rails on the hoppers. that way when the cart rolls over them, theoretically the hopper will get powered and stop pulling items from the minecart. if the detector rails aslo stop the hopper-minecart from transferring the items down, then replace the hopper-minecart with a chest-minecart. (just make sure items are fed to the chest-minecart through a hopper.) I can make a pic or smthn to clarify better if need be
