Trastevere or the Esquilino near Santa Maria Maggiore. I prefer the Esquilino as it's very accessible. It's also about a 10 minute walk from Roma Termini.

Given your unique requirements, I'd say the area around the Pantheon is what you need to look at, followed by the Via Giulia area, the part that is closer to Piazza Farnese. All these locations are walking distance from landmarks like the Pantheon, Campo de' Fiori, Piazza Navona (although Piazza Navona is currently skippable as the fountains are hidden by scaffolding) and are midway between the Vatican area (connected through an easy bus ride or a short taxi ride) and the Colosseum area (which you can also walk to, as it's closer). I would suggest that you use booking.com to find a hotel. It lets you see more accommodations as you move on the provided map.

Pantheon, Monti or Trevi; all near the main sights you'll probably want to see, and no matter what you'll need to take a taxi (probably, as you'll have luggage and probably don't want to walk) to Termini to catch the regional train to Civitavecchia. I wouldn't stay near Termini, however.

I’d stay in Monti and take the train to the port. However, get to port the day before in case there are any hiccups.

Stay around the Pantheon or Piazza Navona. Just west of piazza Navona is perfect. Centrally located to almost everything. And in central historic area with the small pedestrian dominated roads.
