Well, when said gods are living proof that your species is going to be replaced by something far more powerful than you pr any of your ancestors could have dreamt of, that hatred kind of makes sense. It doesn’t justify it of course, but it really is a bit of a pill to be told that right now you and your fellow humans are giving birth to a species that will replace you. I’m pro mutant as the next guy, but just like in real life, understanding your enemy’s point is pretty key to keeping them in check.

They share culture, history etc with humans and realistically arent that different from other generational divides. Saying they kinda have a point ironically misses the point.
Sure, culturally and spiritually they're still human but the point still stands that they have incredible power that is often explosive in how it manifests. I'm not saying it's okay at all, but there's an actual reason for some humans to be wary of mutants when they can send out a planetary EMP or shoot beams of force out of their eyes. Until the X gene stabilizes and there's some predictability in abilities, forms, etc there's always going to be an element of unknown to the mutants that unfortunately some humans won't be able to look past.
I mean if a human gets freakish strength and develops a lot of ape/monkey like body hair, I think there is a high chance they will be considered an unevolved savage of some kind even if he is basically just a human with normal intelligence and superior strength.
Her "superiors" might not be able to fly naturally but the Shi'ar have flight patches that seams to be better than Deathbird's natural ability to fly making her ability to fly largely useless.
We don't know if he even remembers shot of anything about being a mutant. He definitely didn't interact with Xavier and they very much don't have a good history especially at this point no?
