It would be cool if you/she learned different songs like in Oot/MM, and they had different effects on enemies /puzzles. Like one song could make an enemy fall asleep, or comfort an NPC who can’t sleep, another might make a leader more empathetic, one could inspire a scared NPC or give Link an attack buff, etc.
Have doors in every dungeon that can be unlocked with Marin's Song that lead to unique, but not mandatory, rewards. Marin will only follow you into dungeons you've already cleared. You have to escort her there, though.

Okay legitimately if there was a Zelda game that had party members as “items”, I would have Marin start out with a function sort of like the Ocarina or Wind Waker. You’d have her come with you to open magic doors and whatever.
Eventually there would be a dungeon item (a necklace of courage or something) that lets you switch to control her, making her also function kind of like the dominion rod in Twilight Princess, switching between her and Link to solve puzzles.
One of the later dungeons would finally give her a weapon of some kind (bow and arrow? Spell book?) which could be used to both solve puzzles and defend herself.
Conceptually this could also probably be a Zelda game based around party members, with you switching off between different party members in between dungeons, each with their own set of abilities. Idk, could be cool.
I could see her having some kinda gimmick akin to her Hyrule Warriors moveset? Like, maybe the instruments all have some kinda special gimmick you need Marin to unlock?
Use as extra instrument to wake the wind fish? that would fit because if you interact with her near the big statue she will sing the ballad of the wind fish. Could work although it would be weird to carry her in your inventory.
I think I know what you’re trying to say. Personally, I think that a character like her could be useful for two-player kinds of puzzles. So maybe you need to pull two levers, then you would just ask her to grab the other one. Or maybe it could even be like in the Windwaker where she has special abilities that your character doesn’t.
Would be neat to do a dungeon with her like Medli in Wind Waker! I guess you could use her singing abilities?
