It’s such a simple thing to avoid during install. You fasten one bottom corner of the lower valley (allows adjustment), lay in place the top valley without fastening, and run a chalk line straight up the middle of both valleys. Once it’s perfectly straight, you fasten them permanently.

Well, to be fair, gutter complaints are the weirdest of all complaints, most of them are absurd. Maybe yours wasn’t, but people seem to think any water drips off of a gutter are leaks, like, hey, it’s raining, everything is dripping.
As contractors, we cannot control or dictate the existing condition of your deck or structure. When you hire someone to replace the roof, all we are being hired to do is remove the old roof and install a new one. The existing condition of your deck system, rafters, beams, waviness, has nothing to do with what we are doing. If you are talking about the buckle in the middle that's because you're home most likely is wavy or has a bow or buckle in it somewhere within the structure. Very common today considering that homebuilders are leaving the wood guts of our homes exposed to the elements for days, weeks, months and sometimes a year or more before drying it in with felt or a new roof. The first time a piece of wood gets wet, it expands, then dries and contracts, warping itself never to go back to it's original compressed condition. That getting wet and drying out is 100% responsible for 99% of the waviness you see in roof systems today while driving around pretty much any neighborhood in the US. However, if you are under the impression the metal has been simply laid on top of the roof in the valley, that is an optical illusion. The exposed portion of the metal you are seeing is only a small portion of the entire size of the actual metal that's there. The majority of the metal has been covered up with shingles. You are only seeing the center exposed area. Regardless, and more importantly, that metal should not have been used in the first place. We recommend completely closing your valleys with shingles. Using an exposed valley metal only makes you vulnerable to hail dents, rust, etc.
I once had a project manager tell me I was not ready to be the boss until I could convince the architect that what I did is what he meant to design.
In this case you contractor may be telling you he did not charge extra for the artistic aspect of the design.

That isn't an optical illusion. Even through poor picture quality it appears that there are a couple of issues with the valley
1) The valley is two-pieced, and where the two pieces meet they are not aligned or secured properly.
2) The valley doesn't run up under the main ridge/ tie into the main ridge.
3)The end of the valley isn't cut correctly, and it's not enclosed. (At least, that's how it appears)
I would suggest getting the roof inspected by a third party, and then having the roofer fix all the issues.
