The first part - it's answered in the episode, because they had top psychologists manipulate his vulnerable child psyche to depend on approval and admiration like it's air. But due to a series of events that became very twisted and then slowly undone. The torture was basically trials, much like with Soldier Boy in Russia, to test his limits. The second - honestly no idea. That entire lab complex should have been torched Breaking Bad style and every researcher put into witness protection with a new identity.

What I am confused about is why there is a still a lab with employees there? Homelander doesn't live there anymore, there were no other supes there that they were running tests on....so why were all of those employees still there in that dingy lab? What were they doing down there?

The entire scene felt like it should’ve taken place in season one or two, I don’t understand why Homelander wouldn’t have already slaughtered all these people at this point in his character arc

They figured they could manipulate him with the same tactic. Now, they’re probably putting a contingency plan in place. Most likely to fail though
