It's just a 4th wall break. In universe the mk1 had added so much to his capabilities that he was better than the mk2. Out of universe, you don't want to be near Andy Dick unless you like sexual assault, coke, and racism. Seems you incorrectly assumed that "you don't want the Mark II's face in your sickbay" was a reference to Andy Dick's appearance. In this context, "face" is a stand-in for the actual person. Like how "don't ever show your face in this town again" means don't ever come to this town again.
